If two people bet all in with $1000 and $10000 the second guy gets his extra $9000 refunded whether he wins or loses. So it'll he wins $9000 side pot. That's the simplest case I suppose.

Or look at it this way. If a player goes all in, but them other players with more chips than he had continue to bet, the all in player can only win back his bet, and the bets that equaled his bets. The other players will continue to bet into a 'side pot'. This will be awarded to the second place winner if the 'all in' player does indeed have the best hand.

Example:

Players, chipstacks and hole cards:
Player 1: $1000 AA
Player 2: $10000 KK
Player 3: $10000 QQ

Hole Cards:
Player 1: AA
Player 2: KK
Player 3: QQ

All three players Go all in pre flop.

The main pot is $3000. This is Player 1's 1000 plus a thousand each from 2 and 3.

The side pot is 18000. This is the 9000 Each from 2 and 3 that 1 cannot win.

The board comes up:
AAQQK (this was a monster hand for all! ;)

Player 1 wins 3000
Player 2 loses
Player 3 wins 18000.

There can be more than one side pot if more than one short stack goes all in during the course of betting. Online poker handles this with speed and grace thanks to the wonder of computers. Drunk partygoers can often get confused or even belligerant sometimes when trying to figure out side pots as the hand progresses.

Obviously a big stack at the table has an advantage. Even if he cant beat the short stack all in, he may be able to draw enough money out of other players on the table to still come out in the black or even make a huge pot when only having the second best hand.
